If Zoom is saying that, then it sounds very much like a Zoom-specific problem. Tools should be able to use these URLs just fine, and many, many other tools do without issue. There is nothing in the spec that says these must be at the root of the domain, and in fact we certify with 1EdTech using https://DOMAIN/403/mod/lti/certs.php etc. A subdomain, e.g. https://sub.domain/moodle/mod/lti/certs.php would equally be fine.
